Everything else is normal except for rev limit. It went down to 5500 rpm

No clue about this one as well.

Does it actually LIMIT your revs to 5500 or is it just your tacho alarm that comes on at 5500? Because tacho alarm is easy to adjust.

There should be no correlation between clutch pedal engagement and your rev limiter!

(I know because I've adjusted mine plenty of times.)

Was anything else done? Does the car actually bounce off of 5500 RPM when you try to rev higher? Is this only in neutral or does it occur when you're driving as well?

Running as in idling? If so, why are you revving your car to such a high RPM stationary?

Running as in a tually driving? If so, do you have access to a Cobb AP or a laptop with a Tactrix? I know some high end OBD scanners can view that information as well.
